Peptide purity

Peptide purity is a laboratory value that shows the percentage of the target peptide in a sample compared with peptide-related impurities, such as truncated or incomplete sequences. It does not include non-peptidic contaminants, such as water or salts.

Peptide purity is the percentage of the correct target peptide relative to peptide-like impurities, such as truncated or incompletely deprotected sequences. HPLC purity is a ratio from peptide-related peaks in a chromatogram, not the total mass or overall peptide content of the sample.

HPLC is the standard method for calculating peptide purity

Reversed-phase High-Performance Liquid Chromatography (HPLC) separates molecules by hydrophobicity, meaning how strongly they interact with water. A dissolved sample passes through a specialized column, where the target peptide and related impurities exit at different times and appear as separate peaks on a chromatogram.

Purity is calculated by dividing the target peak area by the total area of all peaks, then multiplying by 100. The result describes the share of the desired peptide among peptide-related material.

HPLC purity has important limitations in peptide testing

  • HPLC purity reports a ratio, not the absolute amount of peptide in the vial.
  • It does not confirm molecular identity; secondary testing like Mass Spectrometry (MS) is required to prove the main peak is the intended molecule.
  • Non-peptidic contaminants, such as water, salts, or residual solvents, are not measured by the HPLC purity number.
  • Peptide purity is not the same as Net Peptide Content (NPC); a sample with 99% purity may still contain significant non-peptide mass and fewer active milligrams than expected.
  • Impurities can influence research outcomes, so receptor-binding studies demand particularly pure peptides.
